Joe Hart put in a stunning performance and he kept City in the game with a string of fine saves.
But he couldn't keep out Jerome Boateng's injury time volley.
The former City defender's strike was deflected in off Mario Gotze in the closing minutes.
The Premier League champions still had a chance to draw the game, but Sergio Aguero struck wide just before the final whistle.
It meant City slipped to their third defeat in a row in Europe for the first time.
Elsewhere in Group E, Roma thrashed CSKA Moscow 5-1.
